Reproduced that the checkboxes are shifted down compared to the file opened in Excel. (No need to export to PDF to see the issue.)

Version: 24.8.0.0.alpha0+ (X86_64) / LibreOffice Community
Build ID: 92815f3a464b447898ecf52492247335228e4a72
CPU threads: 8; OS: Linux 6.5; UI render: default; VCL: gtk3
Locale: en-AU (en_AU.UTF-8); UI: en-US
Calc: CL threaded

Same on Windows 11.

Already the case in LO 4.0.0.3.

comparison LO 24.8alpha0+ (left) and MS 365 (right)

Comparison between LO and MS 365. Note the shift down for all checkboxes.
Position setting in MS 365 is "move but don't size with cells".
In LO, controls are anchored to page.
